Spot quality is affected by shot noise, registration problems, noncircular spots, background estimates, and imaging linearity/saturation.  Relatively effective solutions exist for these problems, but they potentially can introduce difficult-to-model errors into the data. Throughput may preclude manual verification of spot correctness.  Little published data exists on these subjects.
